Well, Phineas does like Isabella since they kissed in the movie... so it's obvious that he is starting to like her back in the same manner as Isabella likes him.

I think that Phineas does like her more than a friend, but he doesn't realize that Isabella likes him the same way either, even though she dropped several hints from time to time.
