A.) He is the son of Neal and Emma, so Pan is right, Henry might have magic.
B.)I believe that Henry was the product of true love just like Emma was with Snow and Charming, and that might mean that Henry has some sort of powerful magic.
He must have a more devious plan. I doubt someone who would actually strike fear into the dark one himself would actually want to do something good like having someone believe.
Maybe because Henry is the "True believer" he can help with magic like he said, but like it done to Regina, Mary Margaret (as said by Henry in 2x17) and Cora it turned them bad.
