The machine that disguised was faulty, because the Overlords wanted to mess with Zim. Thus, Zim was bound to fail from the start :P

The disguise he picked for him was pretty good, but Zim is horribly disguised, so GIR ended up being horribly disguised too. Get it?

Well, i personally think that it had something to do with the system, since both GIR and Zim were disguised horribly.

maybe the producers were lazy and didn't know how to draw, so they made the plot so zim and gir had awful disguises.

I guessing a glitch, or the machine was somehow unable to create a matching disguise for Gir. Who knows, it may have been to complex. For all we know, if Zim had picked a real human looking disguise, it too might have been messed up. Perhaps the Tallest had given him a glitchy, faulty Voot cruiser when he was to leave for Foodcourtia. Only Jhonen knows... o.O
