No one knows, except maybe himself and River Song. Steven Moffat has hinted that the doctor's greatest secret would be revealed in the series finale, which could refer to his name, however i really hope he doesnt mean this- it would be the worst decision ever! None of us should never know his name, unless Moffat can twist it somehow and do something really clever... Hmmm....
